The main problem is communication between humans and their pokemon, since the vast majority are incapable of human speech. They seem to have no problem with understanding it, though, and some 'understanding' appears to be possible once a sufficiently strong bond between trainers and pokemon is formed (Ash can pretty much always understand what Pikachu is saying to him).

Actually I think Zekrom's design is massively improved from the Godzilla body they've been using forever (see: monster egg group). The waist, chest, neck and shoulders are all very well defined, and the legs aren't stubby little things anymore.
