Okay, in episode 9 he first thought Korra had been kidnapped by a terrorist group that had, in the past: nearly taken away his brother's bending, destroyed his main source of income and his home, and had ruined his girlfriend's life and had taken her only living family member away from her. But THEN it turns out she had been kidnapped by a guy who could fucking bloodbend in the middle of the day. Combined with the fact that it's in his nature to be overprotective of the people he cares about, how else was he supposed to react?
I mean, by your logic Katara was a super villain because of how much she hung around Aang.

I... cannot recall an instance in which he tried to control Korra. He never tried to control Asami, and you know what? Bolin's a freaking idiot and would get himself killed without Mako. He was left alone for, what, a few hours and ended up nearly getting his bending taken away. Did you think Mako told him not to hang out with the Triads because Mako gets some sick kick out of ordering Bolin around? No, it's because the Triads are bad news. And Mako was right. Obviously it's a problem that Bolin is still so naive and doesn't have much experience being on his own, but that looks like it's being tackled next season.
And yes, it is also a problem that Mako sheltered Bolin to such an extreme point, but that doesn't mean Mako is a control freak, it means he wanted his little brother to have a happy upbringing.
